Which client do I choose? 

Notes Migrator for SharePoint 5.0 introduces a new client, the Migration Console, which allows you to work with many Notes databases at once.  This complements the existing Designer Client, which focuses on one database at a time, and the command line migrator (NMSPCMD.EXE).  Add to that the end-user desktop migration capabilities (the Toolbar and the LotusScript API) that were added in version 4.5 and that's a lot of clients!

The good news is that you only need one client.  For migrating just one database (however complex) and to get going with the lowest possible learning curve, the "classic" Designer client is still the best bet.  For analysis projects or large extended projects involving many Notes databases and SharePoint site provisioning, you should start with the Migration Console.

What about mainsoft's new tool for migrating notes to sharepoint? Please help me choose.

Mainsoft does not have migration tools. They have integration tools only and those are limited to Eclipse clients only. Looks like a clever solution; similar in some ways to what we do for the "classic" Notes clients: http://notes2sharepoint.org/Lists/Posts/ViewPost.aspx?ID=56
